feat: dorado 2.0.0 and modkit 0.6.3 + mtDNA updated analyses + new QC analyses

	- dorado: it now uses [email protected] as default mode for basecalling
	- modkit: updated; pileup now uses bgzf + tabix
	- container: added new tools to handle QC and mtDNA analyses software dependencies
	- new tools: mosdepth, cramino, NanoPlot
	- removed MitSorter and Collapse Strands
	- new indexing and renaming of files during first and second step
	- new mtDNA analyses during modkit: DMR analysis, Entropy, localize and motif search
	- new mtDNA quality control: better metrics for coverage, mtDNA enrichemnt, depth and quality stats
	- several new modules to handle different software additions and new analyses parameters
